I had this exact issue, where a USB wifi adapter worked, but the internal one didn't, and it turned out the problem was my power supply couldn't provide enough current to the Raspberry Pi. Initially I was using a 2A one, but when I tried a 3.5A one everything worked find.

How much current can your power supply provide? If it's less than 3A, I'd recommend trying a higher current one as a first step.
