(The default privileges are 750). But it would be better to mount your shared disk to another point. /media/ is for removable devices.

Why do you connect as root in php and then test as pi in mysql client? The server should not allow connections as root from other hosts if it's properly configured.

Für das Aufspielen von Raspbian brauchst Du Deine SD-Karte nicht zu partitionieren oder formatieren. Das ist nur für NOOBS nötig. Dass das Formatieren Deinen Pi kaputtmacht wäre aber auch eine waghalsige Theorie. Du könntest es mal mit Etcher versuchen, um den Win32DiskImager als Fehlerquelle zu eli...

Short answer: stick the card in the Pi and power it up. It won't hurt, but it probably will fail. If you had a working image for a Raspberry Pi on your card, the first partition would be FAT formatted and Windows wouldn't complain. Check the write protection switch of the SD card adapter. If you use a recent Raspbian image, only the OTP-Bit of your Pi has to be modified by one time booting from a SD card with modified config.txt on the FAT partition. And you must remove the bootable SD card then to boot from USB.

Are you sure that you had your first usb partition mounted on / after you booted from 16GB SD-card? Did you edit /etc/fstab on your USB drive?

You cold have put a file named "ssh" onto the first partition (BOOT) if you had some files on your Pi, you wanted to backup before re-installing. This should automatically enable ssh. You could also boot from SD card and mount your USB drive to do that.
