Trying to mix applications running on jessie and stretch on the same Pi requires a lot of tinkering. There is a lot of work being done to get RetroPie to run on stretch so I assume that this problem will go away by itself. The easiest thing right now is to ditch RetroPie and install NOOBS + Recalbox...

I also bough one of these. The panel has a small connector on the back that connects to the Raspberry Pi connector. The touch works through these pins.

The touch use pins MOSI, MISO, MCLK (19,21,23) and two pins on the opposite side P6 and CE1 (22,26).

GPIO bouncing is not really caused by the GPIO pin. Sometimes the glitches come though the ground or power planes also. In QLC+ I added 200ms of hysteresis to take care of the problem in software. I just spent an hour installing fruitbox on a Pi3 + official 7" screen + AudioInjector. It works like a dream. I love the nostalgic jukebox feeling from the 50's.

Many of my friends who got frustrated by the ancient Makefile syntax have moved to SCons. It can do lots of the things easily that Makefiles struggle with. Have a look at http://scons.org/
