I've not had a problem despite a couple of unplanned shutdowns on my rpi3 due to development error. I sync a couple of time before going to shutdown if I've done a lot of disk writes, and it's sometimes amazing how much gets flushed. Otherwise I shutdown and wait for the green light to quit flashing...

Make sure you're using recent Raspbian. My SD card came loaded with Noobs, etc., and loaded an older version of Raspbian. Wi-Fi quit working when Raspbian booted.
