Actually I built again with latest version of rpi-3.18.y kernel and still the same results. The GPIO's seemed to be set correctly. Thanks for detailed reply. I hooked up a oscilloscope to the interrupt pin, GPIO 25 on RPI2. And it looks like the interrupt is not being cleared (its stuck at low once I send a cansend command). Thanks @msperl, now I understand the change in CNF values. I am still facing problems with sending OBD2 commands to an ECU.
