You only mention 1 power supply - the RPi's. The RPi should not not receive any 5 volt power via its HDMI output. Update:

The name mangling is a red herring. It was happening in the file server (a WD MyBookLive). I have changed its smb.conf to disable name mangling and now the ls gives the correct display.

Unfortunately it didn't affect the java app at all. Still have the 'Not a directory' error.
